well there are 2 ways:
1st: you can adjust the velocities of the notes manualy, searching where they peak then lower or higher the velocities. this is in case youre using a synth for the basses.
2nd: use compressor, EQ, dynamics. try and adjust these untill you get the ballance You want. this is in case youre using audio loops or also with the synth iff you dont get to the sound you want.
overall the best way to learn this kind off stuff is to play with the options mentioned above.
cheers

limit it. first lower the volume until the loudest hit goes as loud as you want, put a limiter on top and add gain on the limiter until the softer hits level with the louder. this may seem easier than it looks, and if the peaks are too different you may want to check the kick too. if its peaking when the kick hits, you need to create some room by notching the kick frequency out of the bass using the eq

thats a coupe of good suggestions. Not much more can be said from the info u gave here. It is neccessary to know if the peaking occurs when the bassline is "solo"-ed.
Also there is a big difference between synth and sample. EG: ur synth could be using some LFO's or other efects which will cause the sound to peak like u mentioned.
Also since u dont mention your DAW/VSTi's used, it could be a problem of compatibility. (but that pretty unlikely)

you can also use a compressor to gently adjust the bass, which will provide the best results. But don't use compressors or you will fuck everything up if ya don't know what ye doin.
Typical settings: (and experiment further)
-Ratio 3:1; 4:1;
-Threshold -10dB
-Attack 0-15 ms
-Release 500-800 ms
Touch the gain to set the overal volume.

sounds like yo got some bad compression going on.. often times compression on drums and bass which are at diff settings can alter volumes all over...
if theres nothing thats compressed you just have a serious mixdown issues...
if you are using compression, take it off everything except the drums...
