are you routing to multiple outputs? sounds like the beats are not routed to the main output, with the rest of the audio/midi files.

they should all come down together check that you have not got things on mute and that all your layers are open because if anything is not showing on the mixer then it wont export it.
ie check your levels and make sure its all working and you can see the bars going up and down if not have alook to sse if they are muted or solo'd as this can stop them creating sound.
also make surre that all the routes are to the main output on the cubase mixer.

Make sure you selected the master output bus as export channel and make sure you've checked "realtime export"
